Hudson yard is a bit of a trek but definitely worth it..
Pizza on the hoof defiantly the way to go, there everywhere
Grand central prk wort a visit not forgetting a walk over the Hudson to NJ.
Avoid high rise buildings & helli tours

If you want great shots of the Manhattan skyline, take the Path over to Exchange Place in NJ. Doesn't really matter what time of day.
Along with the recommendations from others, here's a few other spots:
* If you're in Brooklyn on a Sunday there's a cool flea market there.
* Flat Iron building & 30 Rock.
* Chelsea Market.
* China Town.
* Penn Station (smaller than you'd think!)
* A good (but long) day out would be Central Park followed by The Met followed by Kaia Wine Bar on the Upper East Side (could also be split over 3 days).
You can also take the Staten Island ferry for shots of the Statue of Liberty without actually having to go to Liberty Island. Have a pint or two at Steiny's Pub and then head back as there's fuck all else to do on Staten Island.
NYC is a world of it's own. Love it there.
