What song do you feel is under appreciated it could be a deep album track that not many people know or even a song that fans of the act all love but the wider public probably wouldn't know.
I'll start of with some that fans of the bands would all agree on:
Raynard the fox - Julian Cope
Johnny was - Stiff Little Fingers
All my colours - Echo and the Bunnymen

Orange - “Judy Over the Rainbow”
A glorious slice of melodic, psychedelic pop/rock from 1994. Heavily championed by Mark Radcliffe on his late night show; totally ignored by all but some of his listeners .

She Seels Sanctuary gets the most appreciation from the Love album - and its a great song, but for me Rain is the superior track."

Anything by Diesel Park West but especially off the magnificent Shakespeare Alabama album.
The band who define wrong place wrong time. Arriving at the dawn of the baggy era and Britpop just a bit too old, not good looking enough and far too in love with the shimmering guitars of the first Summer of Love. Their record company tried hard, spent big in the studio and tried to promote a fantastic album but Radio One wasn't having it and pretty much blacklisted them. They didn't choose their best songs for singles IMHO and this album track is just pure guitar brilliance.
